Kansai airport (KIX, Osaka):
Take a limited express, called "HARUKA" (= far away), of JR line from Kansai-Kuko(JR) station to Kyoto(JR) station (terminal, almost all the cases). There are reserved/non-reserved seats, but according to my experience, non-reserved one is OK.
After arrival of Kyoto station, if you have a big luggage, you are recommended to take a taxi.
Otherwise, take #206 or #17 bus, but it takes 40 minutes (if you are lucky, it can be 30 minutes, and if you are unlucky, then it takes almost one hour).
Narita airport (NRT, Tokyo):
You are strongly recommended to go to Kansai airport, but if you are interested in Tokyo (Tokyo Disney Land, Tokyo Disney Sea, and University of Tokyo), Narita is one of your choices.
Take Narita Express (JR line) to Tokyo station, then take Shinkansen to Kyoto station.
There are two choices for Shinkansen, namely, "NOZOMI" (= hope) and "HIKARI" (= light).
To get in to NOZOMI, an extra fee is charged, but it saves 30 minutes or so.
HIKARI usually takes 2 hours and 30 minutes from Tokyo to Kyoto (it depends on the train).
